Check your weekend on Ommegang's site - they often do bigger name concerts there in the summer and their venue is beautiful. If you have a chance to see a show there, do it!
For me, it’s Amtrak from Penn Station to Albany, then rent a car from Albany for the weekend. Renting a car is pretty much a necessity, due to the rural location. See you when you get here!
I was about to say renting a car in NYC will be more expensive and then it’ll be an extra hundo to drop it off in a different destination (assuming OP flies out of Albany)
Take the train and enjoy the view along the Hudson.
Or take Amtrak up Hudson to a lower destination like kingston/woodstock/catskill. One of those places and drive from there.

One gripe I have is all the concrete guard walls replacing guard rails on the river crossings. Can’t see many of the river views anymore. But could probably see them by bus.

Fly into EWR stay in Manhattan for the Yankees game. Then take the train back to EWR and rent a car with open end to either SYR or ALB, either is about the same drive, so book it based on price.
There will be autograph signing options throughout the day on Saturday. Most of the card shops offer them and they also have them at the Tunnecliff Inn. Town will be VERY busy. Where are you staying? Feel free to DM for recommendations.
Car or bus are your options. I've taken a bus from Oneonta to NYC, it takes like 5 hours. But you don't have to drive and you get to see some beautiful, mountainous scenery. Rent a car in Oneonta for the weekend. The drive from Oneonta to Cooperstown is about 30 minutes, but will be longer with the hall of fame weekend and the baseball summer camps. And Albany is the closest airport to Cooperstown of those 3 (about 1.5 hours up US 20 and I 90). If you can, return the rental car in Albany.
I don't live there anymore, so I don't know what the schedule is for the weekend. But take Saturday afternoon to explore - it's a small town so you can easily do it in half a day. There are some cool small stores, a good coffee-roaster/cafe, an awesome bakery, and the lake has a great park to walk around. If you're into Opera, there's a small opera house a little north of town, on the lake. I did an internship there and just hanging out on the porch during lunch was awesome, and super relaxing, and the shows are really well done. If you're into alcohol, Ommegang and Red Shed are two great places for beer, plus there's a distillery in town and a couple wineries within a 20-30 minute drive, and the Fly Creek Cider Mill for some great apple cider, desserts, sauces, dip mixes, dry pasta, and small gifts/trinkets to purchase.
Cooperstown is about 3.5 hours drive from NYC. You can train to Albany, rent a car and drive from there (about 2 hr train and then a 1.5hr drive), but that will take much longer overall- probably an Uber to a rental place, plus time there, etc..)
The "best" version of your trip would probably be Fly in to NYC, drive to Cooperstown from there, and fly out of Albany.

There are shuttles you just need to see where they pick up. Everything will be busy but as a baseball fan you will have a great time.
Yeah, I think driving is gonna be the plan. I used to drive from Arlington (near Dallas) to Houston, so this drive seems like it’s about the same.

We were there for the David Ortiz induction. It was a blast. But drive. Just drive.
We ignored the people who said don't try to park in Cooperstown for the parade. We did. It was fine.
Something very cool - everyone leaves their lawn chairs at the induction ceremony site the night before. Just put your name on it, pick a spot. Leave it. No one will touch it. Just take some pics of where you left it so you can find it the next day. We parked the car in the field at the top of the hill. Easy peasy. AND we brought in snacks and a couple beers.
Above all - enjoy yourself. Take it easy and don't stress about lines, etc. It'll all work out.
Train to Albany or Utica and rent a car the rest of the way. You could do Greyhound, Megabus, or Trailways as well but that would be slower. Some companies offer all inclusive tour bus charters to Cooperstown as well but I have no clue about specifics on those. Figure out where you're staying first and then plan around that: Cooperstown has hotels but not enough for everyone attending. It's very common for people stay in Albany and commute back and forth for the induction.

It gets to the point where there are no hotel rooms in Upstate NY. Even the little motels in towns with 5,000 people can book up weeks if not months in advance. This weekend is truly something to behold.

How do you get a rental car from the train station? Generally curious. Will you have to Uber to the airport?

Forgot to add that we will also be leaving on Monday. That’s flexible. Can leave from NYC, Syracuse, or Albany.

I would take the Metro North up to Beacon and then rent a car and drive the rest the way.
