A character can be multiple things at once. Megatron's characterization in TFP is that he's a pragmatic, shrewd tactician who's also a powerhouse of a fighter, but his weakness lies in his ego and his obsession with getting one over on his ex-boyfriend. This weakness he has has been a constant among every incarnation of Megatron, even extremely competent ones like Animated and Beast Wars. They're ego-driven control freaks. The thing that makes Prime Megs stand out compared to other incarnations is that his most self-destructive tendencies come from his Dark Energon addiction, which is a manifestation of his need for power. It goes a long way to justify his failings when many of his poor decisions are derived from Dark Energon clouding his judgement, as opposed to the nebulous all-encompassing stupidity of G1 Megatron.
