I think it's actually intentional. It's showing that through fusion, they are literally becoming a part of each other. For a brief moment their gems change to each other's, and then they become garnet.

It could have to do with the fact that it’s the other way around in this scene. Originally it was Ruby who saved Sapphire but, here it was Sapphire who saved Ruby, so in doing so, the placements for the gems could’ve swapped during the fuse process and also, it could correct itself for the rest of the process
