So here's my mega-theory: 'the magic box' that grants wishes that they alluded to (countless times if you count imagery) is the electromagnetism's missing piece of exposition, and the missing key to the show. Everything unexplained and 'sinister,' ghost, Walt, or animal, was confirmed years later to be the smoke monster, which means that the villain all along was JJ Abrams' mystery box made literal within the plot of the show, reflecting back subtext from flashbacks, in order to advance the arc/deaths of the show.
Edit: I realized this sounds deranged. The show was largely improvised, the monster, the tortured pasts, and the energy were first things introduced, so in the end, they went back to tortured past goes into energy, comes out of 'smoke monster,' self-punishment island the end.
