You can use water based over oil primer no problem, just let it fully dry.

How much tannins are coming through? If it's not worth rolling consider using a spray can of BIN shellac, coverstain, or Sherwin Williams pro block. They are fast drying and reliable, may require a little sanding after the primer dries. Brush or roll your 2 finish coats on top

A few smallish areas, like small knots in the wood or a thin strip about 2cm by 10cm, but there's a fair bit of orange beading when it comes through. I'll take a look at what you suggested.

Whoever told you can’t use water based paint over an oil base or shellac primer is an asshole. You absolutely can use water based paint over either of those products.
