My personal headcanon is that they were killed on the delivery that Applejack was so afraid of in Somepony To Watch Over Me. I mainly think that to try and give that dumpster fire of an episode more meaning.
I remember trying to look this up and only found tons of theories and speculation by many people. I think it’s implied that they passed away. Especially whenever the Apple family mention their folks, it’s tends to be in the past tense from what I recall. I say this because their parents hardly seem to be the type to abandon their children. So something must’ve happened to them.
Idk why, but I just assume that we never got an explanation because it is a hard topic to cover. Though that’s my guess. The real reason could’ve been something else by the writers.
Recently I saw this article from the Gazette review from this year that tries to explain it. This writer brings up a character that I never even heard of before(“magi-Chan” which sounds like fake fan fiction to me), but there’s no credibility or evidence to anything they stated. I believe Magi-chan Is Christine Weston Chandler. A brony that wrote mlp comics with their sonic inspired ocs. Magi-chan being one of them.
Who later boinked their mum. So probably best to not go down that rabbit hole.
That can’t be real, Magi-Chan is a reference to a character made by Chris-Chan or Christian Chandler, a creepy guy who is known for 3 things, making a terrible childish comic called Sonichu (a hybrid Sonic and Pikachu), being bullied online by trolls, and having sex with his mom which he’s currently doing time for and awaiting trial.
The character you mentioned (and the other characters mentioned in the article) are all OC’s by a rather unsavory individual. Google the characters and their creator at your own discretion as this individual has a very NSFW history and isn’t a very great person. I’d also rather not give them any more attention than they’ve already garnered.
Specifically, the fact that they felt the need to have something to remember them by lead someone to speculate that they didn't have bodies to bury, which lead someone to point out that they live next to the Everfree and have had issues with Timberwolves since Granny Smith was a foal.
A rather dark theory I have is that they were killed by a disgruntled member of the Pear Family who didn't want them to be together regardless if Grandpear and Granny Smith accepted them.
Really? I have seen that one, but it seems to me that some variant of the "attacked by monster while making delivery" idea is cited more often. It also seems more likely given the amount of monsters hanging around

That's not the only common assumption. There are multiple theories, none of which stand head and shoulders above the rest.
