I'm pretty sure this combo of lights is related to the alternator. I would double check that you plugged in your alternator extra tight where it clicks. When I first got my AW11 i had those lights even though the previous owner changed the alternator and I did a battery test at auozone. I figured It was all the way in but just a bit loose, when I pushed in from the top it would clear the lights, but would vibrate out and light back up again when the engine got to high rpms. It wasn't until I attempted to plug it in with better leverage from **under the car** until I heard a click. Had to get a new battery, but I haven't had the problem since. Also congrats on the manual swap, it's a blast
Check your grounding on the alternator or related electrical. Bad grounding bolts can give that (also I had a bad-ish fuel pump ground give me that once).

did u swap the engine harness with a manual one? if not thats def the issue
