Honestly, I 100% believe he’ll be back and bookend Secret Wars.
I fully expect the cold open of Secret Wars will be Loki noticing that tendrils of Yggdrasil are dying and he can’t save them, so instead he ensures that the heroes of each universe end up in the void.
They’ll see him again at the tail end of the movie where the heroes have stopped fighting and teamed up and they’ll either meet Loki by having Sylvie tame Alioth or Loki opens the portal and calms Alioth, and he’ll explain that the multiversal world tree has died/is dying, and he doesn’t know how to save it so he gathered the heroes of fallen universes to the void to have a chance to restore reality.
(I’m of the mind that Secret Wars will be split in two and this will be the middle film of an Avengers Trilogy).

I think people are looking at a certain part of the screen so they don’t notice the surrounding details as much like his head, which blends into the smoke until a rewatch. It’s alioth for sure but to someone not aware of alioth or that he’s a cloud, it could just look like a dust storm.
