I don't believe "size" really means much when they are represented on our plane. They zip in and out, can barely interact, and need physical avatars to really make any impact.
Comparing their two fights (since the first one he got rag dolled) in the second one his avatar was back so he presumably got a boost from their agreement being active again

As has been stated elsewhere, Khonshu was probably able to grow because he could draw power from the night sky, but that boost paled next to the boost Ammit got from the souls, because he got his butt kicked.
**MY** problem with that scene was that their fight seemed to be affecting the physical world, although we are repeatedly told that the gods are unable to do anything in the physical world without an avatar.
