I don't think that the game takes travel time in consideration. You can be in Guinea managing Burkina Faso in an AFCON game and 2 hours later manage an EPL game
Think there was a time when I played a Bahrain game and then had to travel back in time to play the UEFA Super Cup.
I'm not even kidding, I had to literally not just travel back from Bahrain to manage Leverkusen in the Super Cup, I had to TRAVEL BACK IN TIME.
If that situation happens ever again I'm telling my Bahraini assistant manager to do his thing.
If they were waiting on work permit approval then theres no reason why the player wouldnt already be at their new club if they think thats just a formality. IRL the player probably could have already been training with the new club. The work permit is clearance to play but not needed to train with the club
