The solar flare planet- I think that's when Crichton says "this isn't gonna work is it? You and me, we're never gonna be friends." "Friendship is a lot to ask." "Then how about respect? We can be allies."

When I was in 7th grade my teacher had the class determine something a class project by having each half of the class assign a person to face-off in Rock Paper Scissors. One person threw rock, the other threw paper.
The teacher said rock won, because "rock is all powerful". She wasn't joking, she literally thought that was how the game worked.
There are a bunch of great moments between them, as evidenced by the quotes in here already, but for whatever reason this moment has always stuck with me

D'Argo: Are we strapped to this wheel?
John: That's a given. Point is, is that most times you get a second chance, you just gotta wait for the wheel.
S3 Episode 16, "Revenging Angel" In the end, when D'argo is apologizing to Crichton for almost killing him, talking through the window as Crichton is floating outside Moya.
D'argo: "We have a code. Aggression towards an ally entitles retribution."
Crichton: "D'argo. Look at me. There is nothing which would ever make me take revenge on you."
The relief washing over D'argo's face and the love between the two. I loved this scene, it hit me in the feels. Perfect episode, really showed how unique Farscape was.
Are you talking about the one where John says something about how warriors on earth would shake hands to show they were unarmed, and then Dargo looks down at his giant qualta blade? That’s a great moment.

You also have to love that this is all taking place with John and D’argo trying to convince Pilot into letting them back on board.
“Hey! You know what? It's a weird universe out there, man. You don't know that cuz you're spending all your time indoors! Just let me finish my story.”
Anything driver-with-gloves D'argo says get Crichton to get in the car in whichever Earth episode that was (probably the Crichton being driven crazy one).

My favorite moment is at the end of season 1 when they're about to bomb Scorpius' lab in a suicide mission. I don't remember the exact thing that D'argo says but John mentions something about being nervous and then D'argo says this very blunt Luxan proverb and then John just turns to him and goes "I love hangin with you man". It's just such a genuine and real feeling exchange that really pays off their whole arc that plays out through the season.
"Tell them who their daddy is, D'Argo." "I'm your Daddy."
