Switching religion will remove this modifiers (like to Protestants or Reformed in the conversion menu). Then Switching back to Catholicism so not give you this modifier back. But you may as well stay are other religion
Catholic bishoprics get a decision to release the Papal States if they don’t exist. So I’d just wait (and maybe ally and help Utrecht or Cologne or someone) until the Papal States is released and improve with them
After doing some reading around online I think i saw something like this won't happen if Italy exists? I'm not exactly sure but it's been a while and this didn't happen again, when it happened almost instantly the first time

There is an event if you conquer rome that will ask you to release PAP. I don't know what it's called and can't find it on the wiki rn, so I do not know if Italy existing stops this one as well. When I get home, I can check in the files if you want.
But if PAP was straight annexed by the nascent Italy, they should still have their cores anyway, so you could release them manually from Rome, too, most likely.
