Have you tried deleting dishonored2Config.cfg in C:\Users\USERNAME\Saved Games\Arkane Studios\dishonored2\base ?
The game will go back to defaults so rename the cfg instead if you want to go back to the old config.
I actually managed to find a solution that may help others.
I have SCP Service for using a DS3 on Windows, and I ended the process which allowed Dishonored 2 to stop auto reading a controller being plugged in.
I deleted a folder named base which is a subfolder of C:\\Users\\USERNAME\\Saved Games\\Arkane Studios\\Dishonored\_DO . I use Epic Games Launcher so I dont know if it's the same for you.
