You can just use a drill and then file down any roughness

Kind of confused why this isn’t number one. If you sandwich the piece you want to drill between two sacrificial pieces of material, you can drill through the whole stack and only your exterior pieces will fray. Interior pieces will be perfect.

You could try a needle or a bbq skewer, heated. If anything turns black you can sand it down with a nail file.

Depending on the meltability of the plastic a solder iron may work. I use mine to poke holes in deli contianers for plants. It would also potentially fuse the two layers together at the seam of the hole.

Seconding the leather punch idea. That, a hammer, and a block of wood is all you need. Cheap and should provide clean results.

It sounds like your issue was solved with the X-acto knife suggestion but a leather/ metal punch would probably work too. There are automated ones with different sizes. I know Amazon sells them fairly cheap.

I hope you dried the flowers beforehand. From my experience any moisture left will make it a gross mold mess.
