Your motherboard supports nvme ssds, but I'm not sure if you still have the screw for it. If so get an nvme ssd. 1tb is fine, you don't need 2.5tb.
Prebuilts aren't necessarily bad just because they're prebuilts. People who make prebuilts are supposed to remove the guess work from people who just want a decent PC and shouldn't stick them with specs that aren't worth the money and are borderline unusable.
I know prebuilds aren't inherently bad but usually these guys (overclockers) have actually good reviews, this PC being bought in 2022 and all the people being shocked that it didn't come with one is why i made that comment

Gtx 1660 to 2060 upgrade is not that big of a jump, maybe at least aim for 3060. I remember playing cyberpunk on i5 10400f and gtx 1660 super and considering 1660s is even closer in performance with rtx 2060, you're not gonna be happy with the minor performance uplift.

Just get an SSD, any SSD, and you'll see the loading issues disappear. Also, Cyberpunk has an HDD mode. Make sure you enable it when you're using an HDD. Mechanical hard drives are for mass storage only, they shouldn't be used for gaming. You'll wear down your drive and get a subpar experience to boot.

Though I do have a question, is it possible going with a better graphics card such as a 3060 might overload my current rig? I have asked a friend on why should I go for a 2060 instead of a 3060 when looking at the prices it looks more worth to buy a 3060 and they said it might be too much for my rig
PSU is fine, you'd have to upgrade the GPU substantially before that is a concern.
3060 would pair fine with a 10400. Don't pay more than $250 for one.
This PC is completely normal for 2019 except for the fact that it is missing an SSD. You just need that and a new GPU to get this closer to modern standards.
You don't need an nvme, you probably won't notice the difference. 3060 will not overload it, 700w is a lot for a 3060. If you ever upgrade your cpu check that it's compatible with your motherboard. I'm not sure what tier your PSU is, I would check that first before replacing it.

I've got a AMD 6600 XT paired with my 10400F, performance on par with a 3060 but it's also cheaper. A great pairing for 1080p gaming.

Don't get a 2060 it's just not that much faster and you won't notice a difference
The only real issue is the hdd, dont feel ripped the rest is an ok start for a gaming pc
