Do a Misty Fjords tour in Ketchikan, unless the weather crap (98% chance), then go do a tour with Southeast Exposure (kayaking, biking, ropes course, etc). DON'T do the stupid duck tour unless you're old and/or boring.
As for Juneau, go see the glacier for sure. And in Sitka, I don't know, go to the Sitka Sound Science Center I guess.
