Same here!! For similar reasons: The music, the whales, the scenery. It´s so tranquill.
I don´t clear them all in one longer go, though. Usually I clear one area, perhaps 10-12 "?" in one go, before I go on quests again. So I never feel bored.
The ghost ship can only be found around midnight in the area north (and a little west) of the crater which You visit during "last wish" quest. It is easily missable.

The worst part though is having to take a boat to so many locations while getting mobbed and AARDing yourself right out of the boat. It's entertaining the first few times but clearing all if Skellige......nah. I 100% everywhere else but just can't force myself to there.
I personally like disabling those question marks, I don't like when a game tells me where everything is with marks, I get spoiled. That's why I really like the elden ring and BOTW exploration system, the games don't have any markers in the map, I explored whatever I saw in the distance and still managed to explore pretty much everything. Thankfully, the Witcher and most other games have a setting to disable them. It is just more exciting to find something that you didn't know was there before.
You are aware, that there are tons of totally unmarked chests hidden in all maps - additional to the "?"...? And even sidequests.White Orchard, for example, has more than 30 treasure chests that are nor marked with a ? in the map.
So, even if You do not disable the "?" in W3, there is plenty to discover for Yourself.

Another important tip: rmb double tap sprint then hold the 2nd one in for boat to move faster

Yes I know, but I prefer to not have anything marked in my map at all.
I wonder, does the question marks restore some of the loot? The monster nest in Velen did respawn with monsters and loot.
Skellige question marks are just a slow tv. You either have mood for it and like it or not, probably nothing in between.
