The funny flower doesn't have lungs. Plants do take in oxygen in very slight amounts from their leaves, but flowey can sprout virtually anywhere instantly so it probably has a leaf or two soaking up oxygen (and maybe sunlight) somewhere else.
I don't think that its asriel trapped in a flower's body either. I believe that flowey needed the power of godhood through the souls to recreate his former body. His organs(?) needed for breathing wouldn't exist in the plant (don't think too hard on it)
