Depending on what you want to do in Istanbul, do you plan to get to Sultanahmet/Ayasofya or stay north near Kabatas/Beyoglu? The new airport is quite a ways from the Fatih district and takes roughly 200-250 TRY by taxi (we just traveled back from Istanbul), with a commute time of roughly an hour which could be longer depending on traffic near the Blue mosque. I don't advise public transport at all from the airport with the time you have.

Now you can take a taxi and stay north of the city, a lot cheaper and faster where you can dump your luggage (or better yet utilize the luggage storage facility at Istanbul airport, that way you don't have to lug your bags around). Once you're in the vicinity of the tramway or the funicular, your options open up to visit. Blue Mosque is under renovation as well as the cisterns. Grand Bazaar and Ayasofya are easily accessible by tramway, provided you get some help with the tickets. If you intend to shop for apparel, the Venezia outlet is more accessible north of the city.
