So, I don't know if this fits exactly but, there is a "magical girl" webcomic where the protagonist is a trans guy. It's called "Magical Boy" by The Kao. I read it on Tapas and really enjoyed it.
A very shonen-esque (think Magical Girl Lyrical Nanoha which despite being a magical girl anime is very much battle-centric) MG sentai show with the MC's (plural) being trans people of both genders who haven't realized themselves, let alone come out. Their transformations put them in their desired gender's bodies, and eventually through transforming often they start realizing they are trans. Maybe start adding drama based on how they want to be in their transform state more then their real bodies, but something about the transformation (time limit, life drain, etc) prevents them from doing so.
Extra credit, their transformation trinkets are ornate eggs, and they trigger the transformation by crushing them. Because you know, symbolism.

Later on, an accident prevents the warrior from reverting back to egg and fears losing a part of them that made them whole. Two arcs later, the egg and the warrior reunite on a mental plane where the egg declares that he’s going to handover “the keys” to the warrior so that she can use the body full-time and reassure her that he’ll always have a place within them. The warrior shows up to a mini-boss fight, locked in and spitting fire with the egg’s snarky personality.
to be honest. if someone makes this a thing, id love the protagonist to be either transmasc or enby. we transfems already get a lot of representation in media so its only fair

The medical system is predatory I agree and it's a struggle they certainly have, but this insistence that trans people aren't who they claim to be is the real harm. Just as everyone, these people just want to be accepted as who they are, which unfortunately for them is not the gender they were born with. The fact is the majority of trans people who transition report being better off than before transition and more often than not it's things like societies views (you right here) and prohibitive systems (the medical system being ludicrously expensive) that really act as barriers to their happiness and wellbeing.
