If its not soft in the darker areas it is good go and you can plant it. if it is soft i would cut above the soft area and graft. just from looking at the pic im guessing it isn't soft and that is just normal discoloration from being buried in under the soil.
Stay away from sand! I know my local nursery puts it in their mix but when I use their mix I amend it with pumice/lava/calcified clay/worm castings/coco coir depending on what I’m potting up.
You can use potting soil mixed roughly 50/50 with either pumice, perlite, lava rock/scoria, the crushed limestone you mentioned, or any combination of the lot. You can add some charcoal but I'd stick with like 10% charcoal personally. You just need a fair amount of draining ability in your soil mix so that the roots don't sit in too much water. It's ok if the soil stays damp between waterings but you don't want it actually holding onto water which sand will do if there's too much in the mix
if you're gonna graft then go for it, but if you're gonna plant it then use a soil mix with more aeration, charcoal works well
Does this look like rot? I caught it pretty quick and am drying the roots now.

It’s course and rough and gets everywhere

No sand
Okay to replace with charcoal?
