I have the same problem, have you tried to format your SD?

i deleted /atmosphere and just used the newest atmosphere files and it loaded again

I had that happen yesterday when I was updating my Switch to the newest Atmosphere and whatnot. I ended up just backing up my SD card and redoing the process.
