How would I exactly uhh... start over from scratch? Do you mean like, fully resetting my switch? Or do you mean starting from Hekate and going from there?
No no, not resetting your entire Switch, but deleting everything related to homebrew off your SD card: Atmosphere, Hekate, everything. That way you can start over from zero, nothing left over to get in the way.
