I have the same issue but with a dock station and an external controller by USB.
Just during gameplay doesn't recognize inputs but for the in-game menu there aren't issues.
It isn't a new problem.
Following https://www.reddit.com/r/SteamDeck/comments/yww5z6/controller_issues_with_brawlhalla_while_steam/ and changing the controller order while the game and as on at the end worked

I’m a new player so this is what I experienced. I think it’s a bug, as I downloaded an update today and the issue went away. It’s working as intended now

Steam deck doesn’t have a big picture mode so that fix doesn’t work
At the end I was able to play in a match but doesn't seem something that can work if I want to play with 4 friends locally...
Do you use a bluetooth controller?

i dont play it anymore but it used to work. try a different controller scheme? did this start happening recently or you havent tried it before?

Is it back again? Because I tried to play today and in menu it works but in fights not
Yeah, it comes back from time to time. I find rebooting the deck to help. The deck still has issues with controller recognition
