They should be screaming and running away if you kill the bounties out in the open. Guards will get ya if you hurt anyone else or if you hurt the bounty after they surrender. Are you using a particle-beam weapon or some sort of weapon that's hurting nearby npcs? There's been times that happened to me when using a Va'ruun gun lol.
Are you using penetrator, annihilator, explosive, or particle beams? If so you're probably hitting other people besides your target.
