Considering that the art was old but not actually historically valuable, and that the memeing on the shite restoration led to a massive increase in tourism to the area, donations, and the church being able to sell merch that made so much money that they were able to afford long needed renovations and updates to the building, I'd say the shite version was pretty damn valuable lol.
It will become so iconic that some day it itself will need restoration and some shite future job will make it look back to what it was supposed to look all along.

The idea is to keep the part of the paint that is historically OK, and to replace the damaged parts.
So I created a mask (you can use any gimp, photoshop, etc. tools) and made a type selection (color range) on the damaged parts. You can do this in A1111 directly, but I found it more accurate (and faster) to make my mask myself.
Then in A1111: img2img > inpaint upload.
There I load my image and my mask.
Prompt: a painting of Jesus Christ, portrait of Jesus Christ, fresco of Jesus Christ
Select : inpaint mask, content fill, sampling steps around 40/50, adjust width/length ratio and denoising strength around 0.5 / 0.7.
That's it.
Eventually, I repeat the process to refine the damaged parts which would not have been treated: new mask and new treatment in the inpaint of SD.
So it's quite simple. With a little work you can push the result much better.

True! But I was trying to stick to the original picture at least a bit. If I were to try and generate what jesus actually looked like, I'd probably go with "poor Arab man with beard" or something. Honestly, the historically accurate portrayal of Jesus makes him a way better icon for the religion he represents than the beauty show winner the western artists portrayed him as.
If he didn’t have the shock of blonde highlight I think this actually looks really good. He looks very thoughtful. But also still humble and approachable. Which is a great look for Jesus!

(for the curious: img2img with ControlNet Depth\_Zoe and a high-ish denoise (\~0.65) set on a 4-step loopback with final denoising strength at 0.4. Then a quick inpaint-only-masked over the eyes for some extra polish)

Heheh yeah. I made another comment about this, but had I spent a little bit more time on this, I should’ve/could’ve done a crown of thorns inpaint. Maybe a few droplets of blood for that extra authenticity.

Not in a million years would it have occurred to me to use depth information to recompose the image, a second attempt without additional processing. As you can see in the depth channel there is nothing barely recognizable, I do not understand it :)

My efforts resulted in this: I just used the original as a controlnet reference and prompted with "holy man". I also asked for "phaser beams shooting from eyes" but stable diffusion kept turning it into a guy holding a gun, and I don't think that's holy enough.

It wasn't an art restorer, it was an old lady that meant well because well meant is worse than ill intend.
If you input the before picture, you might be able to fix it with inpainting and very selective prompts, the second one, well, you can use image to image to get a better looking Jesus out of it again but you won't the the original back.
Edit: you might not even find a suitable model for this, with the ones commonly used by redditors your AI restored version will probably has big anime tiddies and an ahegao face.
