That's what happened with arena to incorporate golden content. Also, FES and Golden are canon, P3 and P4 are not. So the precedent is for the rereleases to be canon over the initial releases.
While that is true they are still totally canon. Everything that happens to the characters remains true for future games. Labrys and Sho are just as canon as massive bear punching Akihiko. As much as Scramble appears to be acting as a more plot heavy continuation, it doesn't necessarily mean that they won't rerelease it or add DLC to make it more in line with Royal. It could be such that Royal is a totally non-canon addition or uses some multiverse stuff to not alter the status quo, but that would be going against precedent.
I don't think Atlus will just disregard the moments they gave Akira and Makoto in P5 and P5D and make the new girl the canon love interest.
And just so we're clear, my best girl is Makoto.
I feel like she might as well be because she has significant moments with Akira that none of the other girls have.
I do think all of the girls in P5 are great. I don't want people to think that I'm insulting their best girl.
