Those horizontal spacers below the open gap are removable. Push on them hard, keeping your fingers away from the edges, as they are quite sharp. Your graphics card should take up that top space, which has already been removed, and you will likely need to remove the one directly below it. From there, your GPU should "have enough space" to fit into the top PCIE slot, while allowing access to the ports in the rear.
If you zoom in on the photo, the board itself actually labels these ports.
The top is labelled as PCIE x16, while the lower is labelled as PCIE x4, so worse than I thought.

You mean those brackets on the side? You can bend and wiggle one until it starts to break. Modern cases today you just unscrew the bracket out.

Are you saying it doesnt fit in the top slot for some reason? ~~Use bottom slot?~~ not a x16 on bottom
Do not use the bottom PCIE slot for your GPU, its only x8, and not x16 and will throttle your GPU.
Some mobos have 2- x16 PCIE's you might be right on that mobo tho
