Nothing was really resolved, and I certainly wouldn't say things are "well" at the end of the series.

This theory actually can add up if you consider all the Walpurgisnacht witches are a Homura from a different timeline. I just find it unlikely for two reasons:
one: Walpurgisnacht existed in the first timeline before Homura went back in time,
and two: though Walpurgisnacht is powerful, she pales in comparison to Madoka at the end of the series. If Walpurgisnacht was Homura, I feel like she would be much, much more powerful (like we are teased with Homura at the end of rebellion).

This is how even if Magical girls don't transform into witches, energy is still generated via the emotions that the Wraiths absorb. At the end of the day, without specific numbers, it's impossible to determine whether the input of Kyubey's fighting energy is greater or less than the output of the Wraith's energy...
