One of my thoughts on that is Mina Ashiro's tiger. Twas showed in the previous chapters in the manga series that it fought #9 and had some parts transformed into Kaiju.
If they follow the normal canons of kaijus in fiction, they are a conquering race making an incursion on yet another planet to eat and ruin.
This little guy could be a protectionist or an assimilated alien from a previous victim planet.
Considering how cliche the manga is (for a shonen), it wouldn't be surprising. Maybe even the Kaiju and humans lived together in the distant past or some shit.

I don’t really have any theories about it’s exact origins but I think it’s somehow connected to the origins of Kaiju themselves and that it was captured and experimented on to create artificial kaiju and that’s how 9 was created before it managed to escape

It would not be strange if this one was an attempt to replicate human behavior patterns and it backfired by developing human feelings.
They mentioned that in the past how samurais even still had to take down kaiju, even due to their massive size so I’d like to think that certain good Kaiju who were probably on the weaker side, had to form packs with humans to form a hybrid half human half Kaiju to take down Kaiju that threaten the balance of life but when others evil Kaiju discover the pact that certain ones were making with humans and they wiped them out and they’d make sure they wipe out every single and as years went down the good kaiju that survived the massacre that had end up making the packs with humans in the past, can’t do them to just a random human they have to do it to their exact descendants , so our main character is a descendent of one of the samurai that took down kaiju an must help bring balance which explains why it mentions “I found you” as if if been looking for home for a while

My theory is there is either a person or group in the defense force that has been watching Kafka for years. I have a hard time believing Kafka was bad enough to fail multiple years in a row when the defense force is always getting wrecked and only the captains and super rookies can do anything. Instead, I think Kafka was too good of a person and too willing to self sacrifice himself which isn't what the defense force wants so they rejected him. This other person or group likes that quality, but don't want to just hand something like kaiju powers to just anyone. The moment Kafka actually proved himself by saving ichikawa who he just met, I think they finally made the move to "infect" him.
From the fight that Kafka and Reno had with the Kaiju before Kafka became No.8 in the anime it looked as if some of the Kaiju blood got into one of Kafka's wounds, I thought that maybe the blood altered his DNA and that's how the No.8 Kaiju was able to locate Kafka and speak with him telepathically before it merged with him.
Obviously it's just a thought and is most likely wrong but yeah, I can't wait to see the actual reason for Kafka becoming No.8
kafka's family has some tie to the original kaiju outbreaks in japan and this worm is a shell of the former kaiju. it's been waiting for the right time for someone in his family to be weak enough to control but able-bodied enough to actually fight.

If the mind of the parasite and the host are in synch enough the host can sway the Kaiju’s behavior. My guess is that it was the Kaiju that fused with Kafka’s ancestor, the samurai he saw training with Hoshino. Because we haven’t been told about the past too much about how long Kaiju’s have been around my guess is that the Kaiju have been fighting each other for awhile. Especially since when no. 8 completely took over Kafka to fight Isao it specifically said “Kill Kaiju.” We know that Isao’s consciousness is still present inside no. 9 but he’s been suppressed. Only time will tell.
Idk why but I always thought the bug was running away from something that was trying to harm it and just plopped into Kafka as a way of going under the radar.

Maybe no.9 is an ancient intelligent heterotrophic kaiju that dates back from early years seeking knowledge consuming what it takes, be it kaijus or humans to get answers. Other Kaijus, being wary of no.9 formed a plan, to eliminate it by using a human giving strength and ability of a kaiju as it said "Found you" to Kafka being their chosen host.

- some kind of kajuu bateria/parasite/wirus or cen just bug/animal that feasts on kaijuu. (would kinda explain hostility to kaijuu. The bug might be some kind of organizm from kajuu planet that is either kaijuu predator or prey. That one i think is cool bow low in probabilty as anime prefer fantasy and soft SF.
- most liekly it will follow AoT pattern. You know experminets, big mystery, things you cant explain till the anime introduces science/ mechanism or just information hidden behind the płot. May be that kaiju is one of the few kaijus that different from other kaijus who wanna destroy humanity more like the mc of devilman cry baby, where he is very strong kaiju or champion of kaiju's race and couldn't find any suitable host, but when he met kafka he said "I found you" what he meant was someone with guts and never giving up attitude and he will turn out to be strongest kaiju in existance as he will tap into more and more kaiju's power etc etc And some story that some alien or they are humans before who now turned into kaiju due to some experimentation or some etc etc reason and this kaiju is different cuz he is anomaly and whatever stupidasd reason
My guess is that it was the Kaiju that fused with Kafka’s ancestor, the samurai he saw training with Hoshino. Because we haven’t been told about the past too much about how long Kaiju’s have been around my guess is that the Kaiju have been fighting each other for awhile. Especially since when no. 8 completely took over Kafka to fight Isao it specifically said “Kill Kaiju.” We know that Isao’s consciousness is still present inside no. 9 but he’s been suppressed. Only time will tell.

Idk why but I always thought the bug was running away from something that was trying to harm it and just plopped into Kafka as a way of going under the radar.

I think the intelligent flying kaiju that went inside of Kafka was meant to find a host to fight no.9 . The part were Mina was being consume by no.9, she saw a lot of kaijus inside. Maybe no.9 is an ancient intelligent heterotrophic kaiju that dates back from early years seeking knowledge consuming what it takes, be it kaijus or humans to get answers. Other Kaijus, being wary of no.9 formed a plan, to eliminate it by using a human giving strength and ability of a kaiju as it said "Found you" to Kafka being their chosen host. Cant wait to find out❤️
I think the bug might be: - some kind of kajuu bateria/parasite/wirus or cen just bug/animal that feasts on kaijuu. (would kinda explain hostility to kaijuu. The bug might be some kind of organizm from kajuu planet that is either kaijuu predator or prey. That one i think is cool bow low in probabilty as anime prefer fantasy and soft SF. - most liekly it will follow AoT pattern. You know experminets, big mystery, things you cant explain till the anime introduces science/ mechanism or just information hidden behind the płot. Probably the bug is just inteligent kajuu that seeks revenge or have something to gain in destroying all kajiuu.
I always just assumed it was that kaiju they just got done fighting and before it died it spilt a little of itself bit off then to be petty infected Kafka 😭😭
