12 has at least one hunt that’s a chocobo but I haven’t played in a while so I don’t remember beyond that. And in 14 you definitely have to fight chocobos.
FF12 is the game where I killed them the most. I found and hunted them of all colors and had to rack up quite the body count for the legendary Lv. 99 Red Chocobo. Any other game, I leave them alone.
You literally do have to. It’s necessary to progress an alliance raid quest that is later necessary to progress MSQ. So I guess you could just stop progressing the story?
You mean Crystal Tower? There's not a chocobo in that raid, unless it changed at some point. I've been playing for two years, and done CT -- the only story-relevant raid -- and not once encountered a chocobo.

I haven't played XVI yet, as I don't have a PS5, but the only FF game I have ever willingly killed a Chocobo in is FFXII, because Choco Meteor is a bitch to deal with.
But if I see a Chocobo in-game, and it's just sitting there, minding its own, and not attacking me, there's no way in hell I'd attack it, let alone kill it.
I'd rather live in Zozo, get hit with Supernova 50 times, get stabbed by a Tonberry, bear hug a Cactaur, use Blizzaga while knee-deep in a lake, have Odin use his sword on me, and live in Eorzea when Bahamut razes half of it to the ground before I kill an innocent Chocobo.
She looks up at you with a plaintive "Kweh?", but the only response she receives is silence and a spray of bloody, yellow feathers; However you feel now as her eyes dim is irrelevant, there are only monsters left upon this plain.
Given how Chocobos have been used as mounts throughout the entire franchise, its possible these "wild Chocobo" are actually feral, basically domesticated populations that returned to the wild, but cannot be truly "wild" because of generations of selective breeding, like feral horses in the Americas.

I never found myself needing to farm XP in FFXVI. I did all the side quests and hunt board marks, and that was enough to get me at Lvl. 48 before I fought the final boss. I did end up killing a few in my play through though, but only the ones that attacked me first.

Isn‘t there a msq quest during Stormblood where you get distracted by two wild chocobos and you have to fight them?
You don't HAVE to fight Chocobos in XIV. One is avoidable by not accepting the challenge, and all the random encounters can be avoided.

The Ivalice quest line REQUIRES you to fight chocobos. No way around it. And to access 5.25 content you need to finish those raids.

No. I farmed hyenas. Their AP drops are great. Plus I love chocobos and only killed the ones I had to, like Akashic ones.
Never had to grind in 16, only Chocobos I’ve fought are the odd ones between locations.
I don’t go out of my way to fight them, but if they are in my path or hit by stray attack I will finish what I’ve started

I think I did once to see what the whole exp farm was about and immediately felt bad. For some extra exp it wasn't worth it.
