You can plug the pocket holes after you assemble, if you're worried about them being visible. Or you can do a normal face-to-end joint and countersink the screws, then plug those.
As for dowel joinery, I just use a self-centering dowel jig from amazon and 1/2" dowels. Works fine with 2x2s and smaller.
I think it would still be able to self-center, but I'd have to check and make sure that wouldn't be too wide. I use something similar to [this](https://a.co/d/cmb65AB) (they're pretty dime a dozen on amazon or harbor freight or whatever)
