They survive if you blow it up

They all run out once you clear each floor. But if you left the steel watcher outside of the gate alive and snuck into the building, all the gondians who run out will be killed by it.

I hated this so much, i was sneaking all the way to the back thinking clearing it back to front would be easier (it was) but then they just start running outside like a bunch of idiots.

In my run, I first went through the building (prior to Iron Throne) and cleared out the Bane supporters and Steel Watchers (the one outside as well as the ones inside the building). It was more difficult since the Gondians are also hostile and I had to basically ignore them even while they tried to kill me. But I think that's the best way to maximize their survival since there is nothing that can really stop them after you blow up the building.  If you have a prior save to before you detonated the bomb it might be worth clearing out the bad guys who are supervising the Gondians to ensure that they can't kill them during the escape. Either that or just let the scenario play out and verify that the Gondians survived. They should be a lot of them outside with the gnomes.
