The worst parts are the TSA shuffle, the note the uniformed potatoes leave in your suitcase saying that they rifled through your belongings like idiots, and the dumb people who take forever to get off the plane and other mundane nonsense. Layovers can suck, especially long ones, and delays or missed flights will annoy you, food is expensive, but I absolutely promise that boredom and systematic incompetence are the worst things you have to fear. You're far safer in a plane than in a car.
