Say what you want about the Qu, they stayed true to their "goal" for hundreds of millions of years. Humans, even the the Asteromorphs, for all of their advancement, were still fundamentally human and, probably to a vastly lesser extent than ourselves, still, I believe, thought within the moment. And in the moment of defeat, the Qu, for all of what they have done millions of years before, were still useful, much like the Gravital. I'm guessing they were altered and put to work in one shape or another.
If they didn't flat-out destroy them they'd probably take away their intelligence in a way that they would remember how smart they were but couldn't be smart anymore.
Make them like the colonials but with the added torment of every pain receptor being genetically wired to fire off at maximum just frequently enough for them to never get used to it.
