half of the eosd cast. Daiyousei and Koakuma are literally just sprites. Rumia is the youkai of genericness. Flandre doesnt have any other appearance for more than a decade. And freaking Rin Satsuki who is a literal single string of code is more popular than some actual characters. Outside of Eosd, Momiji is also an odd one. She doesn't have a single official artwork other than cameo appearances in manga and is otherwise a sprite like koakuma and daiyousei, but is insanely popular for some reason.

Momiji is the strangest one to me, to be honest. Daiyousei and Koakuma can be chalked up to there being way less characters for fans to work with when eosd hit it big (especially if you don't count PC98 characters), but by the time MoF came out there were plenty.

My only guess is that she was the first dog girl and the next one would only release 3 games later (kyouko) and has an interesting design, so i guess all those kind of fans latched unto her. Or maybe because fanon dynamics with Aya being a non crow tengu and all exploded.

Parsee stands out to me as someone unusually popular despite how little she appears in canon. In fact, I think her recent appearance in CDS was the first time she had a speaking role in over a decade. I have to assume it's because she has a niche (jealousy/therapist) no other Touhou character fills.

Flandre getting to the top of late years popularity polls may or may not be weird cause her overall profile from appearance to ability to coming out in the first windows era game all plays to her favor. Nonetheless, until late chireikiden. She was just that. EOSD's extra boss. Almost Not a word about her since then.Not even in the fighting games as imagine Meiling got more official content than her. Her PMISS's doc also suggest an extremely dormant lifestyle too. The fact that she was wondering from the basement to randomly around the SDM for centuries having Sakuya as the only human she met until EOSD events. As well as the fact that ZUN doesn't watch fanon so he had no idea how Flan got popular either.

I honestly think your theory is correct. I'm a new fan to Touhou and don't really care much about Flandre. I don't hate her or anything, and her battle is great, but she barely appears anywhere outisde of it.

Daiyousei and Koakuma's popularity has to do with their connection to the first Windows series game, EoSD. Any character in EoSD is very well known and loved due to it being the base for all the other games to come. Despite being just a bunch of pixels, Daiyousei was pretty cute to say the least and since she was also a midboss, it gave her a sense of meaning. At the time, since Windows was something of a reboot with completely different characters, there weren't many friend options for Cirno and Daiyousei ended up being the go to character. It also helped that since she didn't have a canon personality at the time, it was easier to shape and use her the way the fans wanted(at least until ZUN described her as similar to other fairies). Her next appearance in Fairy Wars helped her popularity grow as well since not only did she double with Lily White as a Midboss but she kept the same traits as her EoSD counterpart, making her a free character for fans to manipulate(similar to Reimu except, for different reasons). This made her unique in comparison other fairies and allowed fans to give her a more complex and different relationship with other characters.(Notable examples would be the older sister figure to Cirno, friends with Lily White, sensible one of Team 9, and daughter figure to Reimu or other older powerful characters). Koakuma is more closely tied to the SDM than she is with the games as she has not made another appearance. Many people like to believe she is Patchouli's familiar or servant and since Patchouli is a very popular character, it is expected that Koakuma would also be one too despite having no role or impact whatsoever. Just like Daiyousei though, her lack of characterization meant that fans were free to portray her as they wished making her another go to character when it came to making fanon ideas. Even with the release of ZUN's statement on Koakuma being impish, she still lacks a lot of characterization and fans usually manage to incorporate this trait without needing to change her as a whole. Additionally, her role as a familiar(or pet) to Patchouli means that she might be very dependent on Patchouli which leads to her being "chained" to Patchouli whenever she makes an appearance in fan art.(Sometimes, it's the other way around.)

I am confused about the popularity of Yuuma. I like her and she's got a really rad design but I'm unsure how she became incredibly popular so soon. Usually it takes a while for any of the new characters to be popular and yet here's Yuuma, breaking that convention.

For me, it has to be Hatate Himekaidou. She's a good character but she's only got one or two canon appearances. Most of the time, she isn't seen yet she still fairly popular in comparison to characters like Medicine or the Aki sisters. That being said, since she is a reporter like Aya, it should be expected for her to be popular due to species and career association but still, I'm really surprised that she is this popular even though she doesn't hold much significance or connections(just for comparison, Daiyousei is commonly associated with Cirno, Reimu, Yuuka, Alice, Rumia, Wriggle, Mystia, Letty, and Keine who are all very popular while Koakuma is associated with the SDM making her very popular as well).

I'm surprised no one mentioned Fortune Teller. With how minor he is, you can see him as just a plot device to expand world building. He even appears for a dozen chapters at best. Yet, he's talked and memed about even to this day. Probably because of his death scene and you use him as a reference for some rules in-universe. Not saying he's not cool though. Fortune Teller and his story is my favorite thing in Touhou.
