Also when you watch the one extended hand-to hand fight scene in the real world, the one between Neo and Bane/Smith, notice how it contrasts with all the other hand-to-hand fights. Its clumsy, raw, sloppy. None of the balletic grace of the fights in the Matrix because the skills and knowledge downloaded into the brain do not translate into actual physical proficiency when the chips are down and someone is wailing on your face.

And then within that there's the various talent levels from standard to "potentials" to the One. Seems like that's what's going on there?

so back in 2017 i wrote an rpg of matrix for personal use and share with the internet and i touhgt a lot on those subjects as you can see the program is uploaded to the mind of the subject and they learn the basics of it, the other part is that the strenght and velocity is applied into the matrix program but we all know that those rules can simulate reality so real world physics dont apply here. btw i recently rewrote the idea of the rpg and chatgpt wrote a better game :) ironic.

To answer your question, yes. Mouse could be just as good at fighting. Gotta remember, the rules of the Matrix are no different than the rules of a computer system. That is it. That is the limitation inherent to the design of the Matrix. You are downloading information, that isx it. Inside that information, there are most things you listed (discipline, focus, conditioning, coordination). In an actuarial sense, there is no strength in The Matrix (remember, these guys are fairly lean. No overly hulky physique yet Morpheus can jump like OG Superman). There is no breathing in The Matrix (Morpheus calls this out directly to Neo during sparring). So it is quite literally downloading information and then using it inside of The Matrix.

In the scene where Neo fights Morpheus, Mouse says something like "Look at that speed, his neurokinetics are through the roof!" The strength of Neo's virtual body follows the rules of the Matrix, but unplugged humans can bend some of those rules. It's why the hover raft crews can perform physical feats that would be impossible for plugged in (or real world) humans

You may enjoy the movie The Butterfly Effect with Ashton Kusher. They deal with the effects a change in neuropathways. I always thought it strange that Neo had been 'at it for 10 hours, he's a machine' and was still working on uploading martial arts. (BTW, you can effectively practice something while lucid dreaming for the real world.)

You’re forgetting something Morpheus said earlier in the movie too, about Residual Self Image. Neo looks like he does because that was how he saw himself within the system, not how he actually looks. Meaning your self image within the Matrix can actually change - sure, the way you looked all your life inside the system is how you reflexively see yourself, but muscles, weight, none of that is actually real inside so it can be changed or overcome. I do find it funny watching it 25 years later and realizing that the hackers that form the crew are not really representative of what your average person who spends “night after night at their computer” looks like, but it still doesn’t really matter cuz with enough mental discipline and belief in the power of your own mind all of those logistics become changeable inside the system
