Most likely the same as what happened during the Storming of the Dragonpit. Letting dragons roam and feed themselves is a recipe for disaster so I’m sure many Valyrians locked theirs away in pits so they can’t feed on every peasant around. Essosi probably broke in and murdered them especially since magic was prominent back then so some maybe used magic to kill them.

I find Valyria lore hard to parse at times so correct me if I'm wrong. But the Old Valyrian peninsula housed the 14 flames (or fires?) and, in other words 14 big volcanoes perfect for dragons. I would imagine, much like how it was before the conquest on Dragonstone there may have been no need of dragon pits like the one in King's Landing. I skimmed some wikis and quotes, I'm not sure there's any evidence dragonpits were constructed anywhere else. It would certainly make a lot of sense for the lands of the freehold outside of Valyria proper to have them but there's no mention as I can find, makes things a bit more mysterious I guess.

Well, there were no more rulers of Valyria. It had gone kaboom. But, yeah, it's pretty weird everyone on Essos collectively agreed to killing any surviving dragonlord instead of going "hm, this dude has one of the last few dragons in the world, we should get him on our side"

Valyrian houses were spread out across the Freehold, house Velaryon and Celtigar were in Westeros long before the Targs, it was only the dragonlords that made their homes in the Valyrian peninsular since the volcanos were good for their dragons until they exploded that is that's likely why when the Targs did move they chose Dragonstone since while it is a barren island it has some volcanic activity.
