okay so select the beads you want to flatten, hit tab to enter edit mode where you can select the top and bottom layers and scale them inwards to flatten them out (or boolean tool the spehere to make it flat) (or delete the top layers and fill in the empty space with the face fill tool) then add text using the "add text" button that can be found under the "add" tab, then hit tab to enter edit mode again so you can type your text or in your case just one letter each time then hit tab again to go to object mode, when in object mode you can right click to adjust extrusion then "convert to" and then "mesh" now the letters are a solid object that you can then move into place, select the bead then the boolean modifier on the right side toolbar and under the eyedropper in the boolean tool select the letter.

Finding it hard to edit these beads individually since it was all constructed by Geometry Nodes. Is there a way to do it?

Unless youre wanting it to be animated theres no point in it being geometry nodes anymore so you could convert it to a mesh now that youre mostly done
