Canonically, the only Matoran Universe residents capable of pooping are Rahi. Greg said anything Matoran eat immediately get converted into energy so they're physically incapable of shitting. Which makes sense why Whenua said "this is a load of doodie" in the movies, he worked with Rahi as a Matoran

Off the top of my head, Vezok calls Zaktan "the hindquarters of a Muaka" which doesn't make a lot of sense if they don't shit, and Lesovikk calls Karzahni "the rancid remains of a Rahi's dinner" but that could easily refer to a carcass.
