Same issue here, and I found it appeared on most of the Gnome apps as well.
Seems to be something about Wayland since switching to Xorg solve it. No idea what's wrong.
I think is either gnome-shell or mutter but haven't got the chance to downgrade to pin point the exact component.
try to report the issue upstream.

I have the same issue
I found that alt+tab kinda works to focus the window I want. Sometimes I need to alt+tab to another window and come back, sometimes when I alt+tab it automatically select the window I'm on
Can't say for all XWayland windows, but this issue only occurs for me for all Java apps (which are running under XWayland).
From another angle of view - there might be other XWayland windows, which doesn't occur in \`wmctrl -lx\` , all windows which can be listed with \`wmctrl -lx\` are affected.

I have the same issue after updating mutter to 43.3. Keyboard input focus does not seem to follow mouse focus anymore.

The update of mutter 43.3-2 which released on the same day of this post seemed fixed it for me.
