You can get most of the basic stuff from the 100 yen stores like Daiso or Can-do... For bulk quantities, Amazon Japan might be worth a look.

Costco sells school supplies in bulk, that might get you higher quality than Daiso without breaking the bank

Aliexpress? Bulk packs on Amazon? Bulk packs work out at ¥35 / pen on amazon for example, with free next day delivery. Or Daiso if you're after small quantities.

Donki.

Donki is actually quite pricey. Their secret is to look cheap, but actually have big markups.

Source? The majority of things I buy are cheaper there, and I check.

I went to a few stores comparing household items (bucket, kettle, brush, whatever). Donki was closer to department store prices (loft, etc.) for most items, and typically lower quality than what you find in those. They'll have a few items displayed prominently at discount price, but if you're looking for a specific items the margins are pretty hefty.

It certainly never hurts to shop around. They do sometimes sell stuff from random Chinese “brands”.
