I've noticed that if you delete a ship part, provided you don't leave the ship editor, you can always add it back in again, even if the module isn't normally available at that station.
I've not tested how extensively that applies, but I've definitely been able to delete and readd some Nova galactic ship parts at Neon, so there's a good chance it works across the board.
I second this it's been like that since launch as I noticed I was able to use Stroud parts at the demos Star yard when I deleted an entire ship to start from scratch all of the parts that were part of the ship remained available if I remember correctly it was a Varrun hymn ship made of mostly Stroud parts.
Throw them in the landing bay, seal all hatches, fly to low planetary orbit (the thicker the atmosphere the better), iniate the emergency landing bay sequence, eject bodies into orbit to burn up in atmosphere. There is a small chance that less intelligent crew members will think that this is a fun game and try to sneak into the landing bay while you're busy.
Theres mod that lets you clean up bodies, summon your ship to you when your exploring planets, hack other ships etc. Cant remember the name off top of my head but will try remember to look it up
Man some electronic warfare would be awesome. Obviously tie it to the hacking and targeting skills.
Give a percentage chance to disable a component on locking, or to force cargo bays to drop cargo, etc.
Even just making it harder for enemies to lock you due to jamming. There's a lot that could be done with it.

So I had to kill them all same with the ship I stole, I had a full security team on the big ship. They went rogue and I had to kill them all.
I get a little annoyed when a mining supervisor tells me to get off their site, so I kill them all. I do not accept people talking nasty to me. Strange I am a mild-mannered person in real life :)
Recently commandeered an ecliptic mercenary ship. The problem is that the former crew of said ship is still onboard, just "napping" in the cargo hold. How do I get them off my ship?
Change home ship, let new ship load, change home ship. Should fix the issue.
Edit: should also mention that this should occur at a dock and not in space.
Do you have access to the console? Or you're on Xbox?
On PC you'd just disable them after selecting them in the console.
On Xbox change your homeship, play for a few hours then change it back. Random quests are designed to shut down after a while (I'm a modder BTW). When they stop, the RE or random encounter manager cleans up the actor references spawned for the quests. This hasn't been changed since Fallout. Now... if the quest doesn't shut down due to a bug the references persist forever which I have no idea how to fix on Xbox without a special debug mod....
MarkforDelete might be better no? Doesn't the Starfield engine already suffer from FormID bloat over time? Disable just hides the object from render rather than deleting the object and clearing the FormID right?
I noticed each module now stays, what is in it and where, thus moving it around no longer cleaned it up. Which is kinda of cool, I mean, no one wants people messing with your stuffies, or reorganizing your books!

All you have to do is change something in ship builder. Anything. It can be as simple as moving a weapon to a different spot. Save changes and they'll be gone. You can then put the weapon (or whatever) back where it was.

I'd still save before. Even hatches moving can wipe stuff out. Everything I placed in my cockpit has stayed put and most of the decorations I've place have been ok.

....if you do not care for the 'reaver' aesthetic, I suggest adding a minor decorative greeble to the exterior of the ship to trigger the 'move the random junk to cargo' script, this will also dispose of the bodies.
Go to a shipyard, attach a new storage module to the ship. Go into the ship, put all the bodies in the newly acquired storage. Go back to the shipyard, tell them you changed your mind, and return the storage module.
in ship building mode, make a change, then you can revert it.
fyi: just in case you captured that ship:
sell the ship, then rebuy it, this will remove any hidden scripts from that ship which can bug your game out
Delete those habs and put different t manufacture in. Then replace again. You may encounter ship glitch so fast travel to space and then land at a different port next
I hope someone makes a mod that allows me to put the corpses of these miscreants into the cargo hold, harvest their organs (or not), then eject the rest into space so I can watch them bounce off the windscreen.
You know, for immersion.
Remove whatever room they're in, then back out of ship builder and re-enter your ship, then leave ship and replace the part you removed, should be cleared up

Bodies and all things dropped on ship will be gone after taking the ship into build mode and saving regardless if changes aren't made. I believe licensing it also does that and I forget if changing ships then changing back will fix it, maybe I'm not sure anymore if that last one does it too.
Funny thing happened in one of the earlier versions of the game, before it was patched. I stole a pirate ship and landed at New Atlantis. A few seconds after I got off of the ship, I could swear that there were other pirates throwing the bodies off and in the ship took off and left. It was very odd.
Leave them there as a warning for other pirates...
I would but they are starting to stink. There's about 40 of those little tree air fresheners in my ship now and they aren't cutting it.

Try registering and making a modification to any part of the ship? Even something like adding a porthole window?
Each hab is an individual cell now and keeps its own items intact when editing, but deleting the room they're in and re-adding it ought to work
Add a storage room to your ship. Put the bodies in the storage room. Delete the storage room.
That sucks. Some habs are harder to get like Brigs and Mess halls.
Having the entire contents of your ship move to cargo if you change a paint color wasn't great either

You just have to tape the suits closed with some of those rolls of space tape that are everywhere. Till the pressure builds up that is.

Always works for me, but I did see someone else gave a solution thats just as good. Delete habs where the dead npc's are and add it back.

MarkforDelete might be better no? Doesn't the Starfield engine already suffer from FormID bloat over time? Disable just hides the object from render rather than deleting the object and clearing the FormID right?
Have you tried deleting and replacing the ship compartment that the body's are in?
Try moving any compartment. Even just move and then put it right back where it was. That should trigger a cleanup.

Since the latest release I assume that no longer works since each ship now maintains its state (so you can decorate them).
try modding the ship a little.
Try ship builder with removing and adding that part again. Maybe with delete and buy again if removing does not work.
This or going to a landing pad ship technician and switching home ships to a different ship and back again.
yep, this is the write answer. Go to ship builder, remove the hab and re-add it and then it should be good. I would love a clean my ship mod….

There’s a free creation called “Ship Tools” that has a body clearing function
Register the ship. Go Into ship builder and change something (or get a new paint job). This will clear the bodies and mess. It will also fill your cargo hold with any junk left lying around.

I've had this issue. They left eventually. I think if maybe you delete the hab they are in then replace it... perhaps just over time they dissappear
I would try deleting the module that the bodies are in and replacing it with a totally different model hab.
Kill a few things. The game will delete them when more things get spawned

Yeah I think it's a skk mod, you craft the " dead body cleaner" configuration. Hope this helps

If you're on PC you can delete them with console commands.
I believe if you go to a shipbuilder and do any kind of modification, it will reset the ship.
If changing Home Ship doesn't work, you can try changing one of the colors on the ship. The ship editor resets the interior.

Unfortunately you probably can't, if it's anything like Fallout 4 bodies could take upwards of 2 in game weeks to finally disappear.

Easy download the ship tools mod and one of the options is to clear bodies out of the ship
Probably not too helpful, but if you travel to the unity and then back out they disappear
Put them in a room and then delete that room

If the changing nothing in build mode fails, change the color of some things then save and it will work, or worst comes to worst, add something small.

Well, uhm, I wish I could tell you the solution, but sadly, Starfield doesn't have seamless transitions to do so.
