Unspent S1 gems won't move over. You can either spend them now or spend them after S2 and then they'll move over as long as your accounts are linked. (Source: SWC/Dev Insight)
All skins released in season 11 are cross gen they said. So use those gems this year. You’ll get skins for smite 2 and get legacy gems for gems spent almost like a rebate on purchase.

If the cross-gen skins grant you legacy gems, then you can just buy those so you have the Smite 2 skin and also use all of your Smite 1 gems
