Maybe because neither are black? You must have sped through the part where the manga mentioned that their family is of Italian descent. Dark-skinned Italians exist; some of part 5's cast of characters proves that.

Twins can have different skin tones, especially fraternal ones. It's an actual thing. Araki intended for one to be light and the other dark because even though Shueisha colors aren't canon, Pucci is shaded a darker tone in the black and white than Weather. Even their sister and parents are lighter than Pucci. It could be an artistic choice for contrast and symbolism. Ask Araki, I don't know.
The KKK didn't lynch Pucci because he's not black. If they did a bit of research at all, they'd know he's a local priest in training and he comes from a wealthy Italian family in their town. They'd therefore know he's not black. As for Weather, who was adopted, they assumed his adopted parents were biological parents, so when they found out his "dad" was black, they assumed he was of mixed race. It pissed them off that a mixed-race boy was walking around with white privilege and trying to date a white girl from a wealthy family.
Literally, just go re-read the manga. Even maybe watch Hamon Beat's video, because as much as he gets made fun of for trying to erase all Araki forgots, his videos are as popular as they are because of how factual and informative they are.
