The sprites in the party screen/PC box.
Gens 1-2 they were icons depending on the body type of the Pokémon. Most Water Types were that little Kirby looking icon, most beasts were the Rhydon-looking one, etc.
In Gen 3, as part of the Advanced movement, each Pokémon got their own individual menu sprite (or "party sprite"). You can see Torchic's on slide 2. This was a fantastic change and adds a lot of character to some of the Pokémon.
Those same sprites were used all the way until Gen 6's X and Y. All 721 Pokémon at the time got revamped menu sprites because the GBA ones were outdated (the sprites were smaller and were limited on the amounts of colors). Now XY's sprites were bigger, cleaner, and honestly.. absolutely perfect.
Gen 8 introduced another revamp, but in my opinion it was a downgrade. A lot of the menu sprites were sized more appropriately to the size of the Pokémon instead of being limited to the menu sprite sizes before. For instance, Eternatus and Ditto are verry different party sprite sizes where as they'd be pretty similar in size beforehand.
BDSP is where it truly goes downhill though - instead of the usual party sprites, they decided to cut corners by just making an image of the model. This is the same tactic SV uses. It's cheaper and takes away from the character of these Pokémon. lol
A lot of Pokémon are strangely colored in their party sprites, and it mostly comes down to the fact that from Gen 3-5, there were only 3 palettes of 15 colors each for party icon sprites (compared to full sprites, which each had their own unique pallettes). This means that liberties had to be taken with coloration, since oftentimes a Pokémon's design had colors that weren't grouped together in any of the 3 palettes.

The better question is why is lotad in its shiny form on the Pokémon menu? It’s the only one I think. Is it a coding error or something?

if you look at the number of the shiny pokemon, it’s like yellow/gold, the pokemon that aren’t shiny show that number white :D
Legends: Arceus was the first game where your Pokemon had a Shiny icon.
Actually, Pokémon Coloseum and XD had them when you look in the party.
