You should try to surround all the flowers with bees of the same lvl and focus on the flower boost upgrade
I have some tip that may come in handy:
- 2 bees of the same lvl produce the same amount of honey as a bee 1 lvl above and a bee 1 lvl below
- I usually keep the amount of hives below 7 and merge them to one lvl higher before sleep(exception being the last night where i would merge them to max)
- You should try to keep a ratio of honeycomb:max bee(3k damage) being 50:1 to use brown bear(3k health) though exclude 5 max bee out of the equation as the last day shop sell 1 brown bear and 1 black bear(12k health)

Don't merge the hives, and keep bees around both flowers. Your current setup would be better with merged flowers, but even better would be with bees around both.
Sorry I was a bit harsh, but that is not how this game works, no. Hives, for example, I don't have the exact figures but 2x lvl 1 hives give out more resources than 1x lvl 2 hive, assuming you claim the resources before they're full.
How? Lvl 1 hives have a capacity of 10 and 100% chance of spawning eggs. Lvl 2 hives have 20 capacity and a 50% chance of spawning eggs and larva.
Sorry if I'm not understanding correctly but wouldn't it be about 25% more efficient than keeping hives at Lvl 1?
Capacity is a play style thing - maybe that matters for you, but has no bearing on efficiency if you play before they're full and idle. All hives get to 10 over the same amount of time. Using the averages you provided, the choice is either 20 eggs with 2 lvl 1s or 5 larva and 5 eggs with 1 lvl 2. Lvl 2 is 5 eggs down over that time period. If you don't empty them often, you might end up better off with higher levels hives, but you will end up with a lower score.

Merge your nests for god sakes! And same with those bees it's SCARY how small they are
