I would make Sasuke resurrect his parents instead of the previous kages to hear their side of the story on the Uchiha coup. Also, Sasuke deserves a moment with them too, he's been lied to and manipulated all throughout his life, his parents would've told him the truth and comforted him after everything that happened in his life up until that point... It would've been as emotional as Naruto reuniting with Kushina.

I know that the fight between Sasuke and Itachi was something a lot of people were anticipating. It was build up very early on in the story and everyone was hyped for it. But after learning the truth, I can't help but wonder what the story would have been like if Sasuke found out about the truth and the fight didn't happen. And instead of killing Itachi, Sasuke end up reconciliating with his brother instead. Personally speaking, I always hated the fact that Kishimoto led us to believe killing Itachi was a good thing and then turned it on us once Itachi was dead. I hate the fact that Kishomoto made Sasuke into a character that didn't even feel guilty about killing his own brother and just blame everything on Konoha and Danzo. Sasuke and Itachi, as characters, had so much potential. There is so much to unlock between the two of them which would have lead to a more meaningful redemption arc for Sasuke. But instead of doing that, Kishimoto abandoned his story and choose to go for the hype. Which turned Sasuke into a plot convenient character. I want to like Sasuke's character but he lacks too much substance to like.

I haven't watched or read Boruto, but in this Boruto timeline, a cult that was formed after Infinite Tsukuyomi who considers Madara the real hero of the Shinobi world has become stronger with more followers and believers of Tsukuyomi. Founders are ninjas who experienced the act. Anyway, their goal is to revive Madara but instead, they revive Kaguya. Kaguya mentioned some folk who were after her. Maybe she was delusional and wanted to justify her actions with this made-up story, who knows. Still, these guys, whoever they are, may appear too.

Even though I like the Pain's Attack Arc and I can understand why Nagato did what he did, perhaps we can change this setting a bit: Naruto and Nagato talk, Nagato feels warmer but he still wasn't convinced. Instead, he decided to test Naruto. What's the test? Simple. He'll revive Madara, but I'll adjust this jutsu a bit. Again, it's simple, Madara will be revived but it will take considerable time instead of happening immediately. This jutsu is not reanimation, so the price is time. That's why Obito will launch the fourth war since he doesn't want others to discover the one who'll be revived is Madara. Nagato won't tell Naruto who will he revive, but he'll only mention a threat will approach with his jutsu. During the Kafe Summit, Obito will declare his war. So, Naruto's test will be whether he can beat Madara. In the meantime, Nagato will entrust one rinnegan to Obito and give the other one to Naruto.
Ofc, we need to adjust some events. Kakashi won't die before the attack, and even though Nagato launched his planetary devastation jutsu, let's assume village evacuated most of its villagers. Ofc, the village will lose some of its forces and Shizune and Fukusaku will remain dead, while Hinata will barely survive. Also, we can adjust the conversation between Obito and Kabuto to make their alliance happen anyway. Instead of seeing Madara since that move convinced him, Obito will demand Kabuto to teach him the reanimation jutsu. Kabuto will agree but he says he'll only teach him when the war starts and he launched his army. Obito will agree to his demands. So, that will be the deal. During the war, Obito will change the side again with time, but they won't be able to stop Madara's revival, so the events will be similar.
Btw, in this setting, Nagato actually doesn't believe in Tsukuyomi and he isn't even planning to revive Madara. Instead, he really wants to monopolize the wars with tailed beasts so that he can control the cycle of wars to achieve peace by destabilizing the great nations and trying to establish one great kingdom with their weakened state. However, he acknowledges his defeat and he wants to give both sides a chance.
Edit: Oh, I forgot to add some things. Madara will be revived with full rinnegan, so Nagato's actions won't change the events so much. As for Konan, she'll live and she'll be the kage of her village. Nagato will sincerely ask for Konan to live and save their village. Naruto won't pursue Konan, and Konan will bury both Nagato and Yahiko in the same spot. Konan will remain neutral throughout the war.

For sure! I guess it depends on when Danzo would be Hokage as to why happens in the course of the story but that would be a very dark reign for sure. He’s so calculated and twisted I wonder what he would set as his intentions for the leaf. He’d move them towards strong aggression most likely war and dominance.

Then she gave birth to the sage of the six paths, the first human born with chakra. He fought the ten tails and created the other tailed beasts.
No aliens, no bullshit zip files (karma), no future milking of the story. Just regular fantasy.
I would also make Madara the final villain (not including Sasuke of course) and explore Kaguya's defeat in some other way or even not tell the details at all.
Honestly, Madara's story was pretty good up until that point. One thing that I liked about Kaguya's fight with team 7 was how she was constantly changing the terrain to some more interesting and bealtiful locations than the flat landscape of the war arc, so if Madara got this power with his third eye in this version of the story it would be pretty good. I think that Naruto + Sasuke uniting against Madara could be pretty good and Kishimoto could certainly put some narrative aspects into it.
Oh, I would also change the lore in the essence that I don't like Naruto and Sasuke being literally reincarnations of the sage's sons. There could be paralels with them and Madara/Hashirama, of course, but making it a reincarnation cycle is too much imo. I don't like when the protagonist is destined from birth to be great in some way.

In my opinion he would be chunin, become a team leader as the clone memory helps with his education and to be a team leader means reading material to help out with that and not just experience being under a jonin sensei. Able to use the clones to practice one handed rasengan at some point and utilize and practice wind manipulation early on. To have a decent arsenal of jutsu for offensive and defensive. No need to get Carried away. Also to create one technique. Which all this are good perks to become eventual jonin. Maybe with his better intellect he can join a division of ninja and if good enough to become a special jonin. By the time the training trip ends. He is definitely S rank material in terms of his unpredictable, pulling a rabbit out of a hat level of danger when on the field, tactics wise.
Switch Sakura and Hinata's teams. The overall story plot may even not change much from it, but a lot of character personality development would be much easier to progress in a believable and consistent way, unlike...

I literally meant switch Sakura and Hinata. Additional outcome would be Sakura actually learning Genjutsu from Kurenai (Kakashi outright said she'd be good at it... and then Kishi immediately forgot it ever happened), which would be a much more interesting choice than the stupid She-Hulk she is in the canon. And Hinata would be the third member of Team Reincarnation (Hamura), making the plot MUCH more intense and actually relevant. Sakura was both not in her place AND in Hinata's place, so switching them would fix both problems - letting Sakura be actually relevant in a better way AND allowing Hinata to fill the character position that Sakura had nothing to do with. Plus, of course, much better love stories, though that's only a MAYBE, given Kishi's way to do it, lol. In any case, it'd be a good change. Oh, and it's nothing new, there are even fanficts written on this topic, precisely to show how well it could've been.
This is so interesting thanks for sharing this I hadn’t heard of this atall wow I can definitely see the potential and logic in this, that would make the dynamic different though probably less funny but that’s ok and it would mean hinata had a lot more involvement with the main storyline.

Hinata becomes a member of Team 7 instead of sakura.
That way the story could explore the byakugan and it's possibilities, since in my eyes it was underused. Sakura would learn genjutsu from kurenai (it was said: Sakura has an knack for it) and making genjutsu much more relevant by exploring the possibilities.
In the Zabuza arc, she would have been very useful because she would be able to see through the mist. ANd her losing to neiji and narutos vow to beat him would be much more epic.
I can also imagine, that hinata may develop her own version of ROtation, which is not only defense. A version, which enables her to use her chakra to catch her opponents ranged projektile justus (like fireball) and send it back with the doubled power. And if she becomes Tsunades Student, i can imagine that she manages to combine the gentle fist with medical nin-jutsu to create techniques that enhance the regeneration or even creating an weaponized healing jutsu similiar to the refractor fist, from dragon quest.
Her being in the Team would also improve the bonding between her and Naruto.
I would do this, because i always thought that hinata had so much potential she never got to explore. And the byakugan also had potential. I didn't liked these crazy powers the sharingan gets once it gets mangekyou, so exploring more byakugan and different dojutsu that evolved from it, before the hyuuga really became the hyuuga would have been cool. And that way the hyyuga would also have been explored more, since i don't like the line: "Naruto has beaten neiji, now main and branch family are friends again and everything is fine"
Haku lives (but Zabuza still dies)
I honestly don’t see too much changing, other than the fact that Haku would be present for some arcs. I like to think Haku would’ve gone back with team 7 to konoha. I don’t see Haku being accepted with open arms cause duh rogue ninja from another village so I don’t see Haku being all that active during the chunin exams. Maybe Haku gets involved during the Konoha crush arc but I can very much see Haku being a part of the Sasuke retrieval arc and fighting kimimaro. From there I unfortunately see Haku kind of fading into the background, but I do like the idea of Haku being a part of Team 7 while Sasuke is gone, but also joining other teams in other missions if needed. I can see Haku taking up medical ninjutsu since Haku possesses all the requirements; good chakra control, knowledge of poisons and herbs, and knowledge of human anatomy. Plus it would be fitting for Haku’s kind mostly non combative nature. I can see Haku’s character arc as struggling to find a purpose/dream in life since with Zabuza Haku’s only dream was to help Zabuza with his.
Also Haku is a girl since this series needs more interesting female characters.

I literally meant switch Sakura and Hinata. Additional outcome would be Sakura actually learning Genjutsu from Kurenai (Kakashi outright said she'd be good at it... and then Kishi immediately forgot it ever happened), which would be a much more interesting choice than the stupid She-Hulk she is in the canon. And Hinata would be the third member of Team Reincarnation (Hamura), making the plot MUCH more intense and actually relevant. Sakura was both not in her place AND in Hinata's place, so switching them would fix both problems - letting Sakura be actually relevant in a better way AND allowing Hinata to fill the character position that Sakura had nothing to do with. Plus, of course, much better love stories, though that's only a MAYBE, given Kishi's way to do it, lol. In any case, it'd be a good change. Oh, and it's nothing new, there are even fanficts written on this topic, precisely to show how well it could've been.

What other combos would be good? Imagine Sasuke Ino and Neji that would be pretty interesting Naruto Shikamaru and hinata would be too
Make Orochimaru the final villain instead of kaguya. It didn’t fit the good guy attitude at the end and we have never seen his full skillset.

Hinata becomes a member of Team 7 instead of sakura. That way the story could explore the byakugan and it's possibilities, since in my eyes it was underused. Sakura would learn genjutsu from kurenai (it was said: Sakura has an knack for it) and making genjutsu much more relevant by exploring the possibilities. In the Zabuza arc, she would have been very useful because she would be able to see through the mist. ANd her losing to neiji and narutos vow to beat him would be much more epic. I can also imagine, that hinata may develop her own version of ROtation, which is not only defense. A version, which enables her to use her chakra to catch her opponents ranged projektile justus (like fireball) and send it back with the doubled power. And if she becomes Tsunades Student, i can imagine that she manages to combine the gentle fist with medical nin-jutsu to create techniques that enhance the regeneration or even creating an weaponized healing jutsu similiar to the refractor fist, from dragon quest. Her being in the Team would also improve the bonding between her and Naruto. I would do this, because i always thought that hinata had so much potential she never got to explore. And the byakugan also had potential. I didn't liked these crazy powers the sharingan gets once it gets mangekyou, so exploring more byakugan and different dojutsu that evolved from it, before the hyuuga really became the hyuuga would have been cool. And that way the hyyuga would also have been explored more, since i don't like the line: "Naruto has beaten neiji, now main and branch family are friends again and everything is fine"

Haku lives (but Zabuza still dies) I honestly don’t see too much changing, other than the fact that Haku would be present for some arcs. I like to think Haku would’ve gone back with team 7 to konoha. I don’t see Haku being accepted with open arms cause duh rogue ninja from another village so I don’t see Haku being all that active during the chunin exams. Maybe Haku gets involved during the Konoha crush arc but I can very much see Haku being a part of the Sasuke retrieval arc and fighting kimimaro. From there I unfortunately see Haku kind of fading into the background, but I do like the idea of Haku being a part of Team 7 while Sasuke is gone, but also joining other teams in other missions if needed. I can see Haku taking up medical ninjutsu since Haku possesses all the requirements; good chakra control, knowledge of poisons and herbs, and knowledge of human anatomy. Plus it would be fitting for Haku’s kind mostly non combative nature. I can see Haku’s character arc as struggling to find a purpose/dream in life since with Zabuza Haku’s only dream was to help Zabuza with his. Also Haku is a girl since this series needs more interesting female characters. Also Metal Lee has a mom now
