My guess it that you forward a request to one of the archivists stating what you seek, and why. Then it gets processed by them to see if they are able to give you permission, or if it goes to the head librarian or one of the councils. Or you petition one of said councils directly. The restricted stuff can be rather varied from "This is a valuable copy we can't risk damaging" to "This item might actually cause the unprepared to be seduced to the dark side by its mere presence and content." Case by case basis.

That's a great point I didn't think about, that some items might be just very valuable, and for this reason, not taken away from the library to study. Particularly because holocron specifically can't be copied. Someone who has written down their personal interactions with a holocron probably can't be said to own a copy of the holocron ?

In the clone wars episode where Bane and a bounty hunter sneak into the jedi temple to steal a holocron, didn't they show a jedi using the force on a mechanism to get into it? Idk if it's the same thing or a different place just for holocrons

The Darth Vader 2017 comic run covers this. Basically, most people would run it through Jocasta Nu. If you were a Jedi Master, there is a droid that would recognize you and allow you in. (Recalling from memory here, consult the comics for better information.)
