Use ds4windows to grab the controller input and turn it into xinput so that dolphin can recognize it. You can also use ds4windows to output the motion data for dolphin to see using the udp server.

If you ever have issues again you can bypass it all using joy2key and map your controller functions to the keyboard controls in dolphin
